Automatic Pro "dropping codes in to Body Control Module" of my Ford Edge

Hi, I've taken my 2015 Ford Edge Titanium to a Ford dealership, and they are charging me $65 to re-flash my BCM (body control module), because they say the Automatic adapter is inserting huge number of codes in to the module, as well as preventing it from going to sleep.

I'm worried that it is for one but I'm also worried that they're just up-selling me to something that isn't entirely required. They are also saying I should never plug the adapter back in again. They said that when the module is attempting to turn off after leaving the car, the adapter is re-awakening it. 

Can you guys shed any light on this? Is this something the adapter does? should it do it?
